 Do you walk a lot and or jog? 
 I usually walk a lot, but not lately due to work. When I walk regularly, 5km plus, I never have these issues. It's warning I'm not don't enough. 
 Doing enough 
 Low impact jogging after getting a walking regimen down will help heal you.

All the minor pains and aches will eventually get better but the key is low impact & not over doing it.
