How do OnionNet stores actually work? I mean they are pretty much just HTML and CSS right? How are they having cart functionality and allowing you to select items and submitting to buy them and all that? Am I off on my thought of it being only HTML and CSS?

 They run that stuff server side so like the new get Monero page for example will be using a framework that generates static web pages to host that do not contain any JavaScript at all but the back end on the server uses JavaScript to generate the HTML pages
