I think it could be that they are locked up in lightning channels and your seed phrase doesn’t suffice as a backup for those. You would need to have those channels closed and then they should be accessible by just the seed. I’m kind of guessing here, semi-educated guess 

 That’s assuming you don’t have a backup of your channels 

 I haveclosesd my channel in preparation of migrating my node. So no channels open.
